The accident occurred in Studenka, in the east of the country.
The train involved, a high-speed express service, was reported to be en route between the Czech capital, Prague, and the Polish city of Krakow.
Initial reports suggest the train was travelling at speeds of 140km/h (87 mph).
"This is a serious disaster," Radek Joklik, a spokesman for Czech Railways, told local media.
